Removing a plant from the place where it is intentionally being grown and which is a common place to grow this type of plant (such as bean sprouts from their container) is assur mi'Deoraisa because of uprooting an item from its growing place which is included in Kotzer. However, a plant that has unintentionally sprouted, such as onions and potatoes in a cellar, is not a problem even l'chatchila.
